Job Description:

- Pipeline Development & Optimization: Develop, maintain, and optimize bioinformatics pipelines for NGS data, including demultiplexing, quality control, alignment, and downstream analyses. Collaborate with the Cyber Infrastructure team to establish seamless, end-to-end data flow, integrating sequencing data with data management systems.

- Bioinformatics Analysis: Assist with bioinformatics analyses for a variety of applications, including RNA-Seq, single-cell RNA-Seq, ChIP-Seq, ATAC-Seq, spatial transcriptomics, genome assembly and annotation, variant calling, functional analysis, and metagenomics projects.

- Additional Duties: Support other bioinformatics-related tasks and departmental needs as required.

Expected Salary:

$60,000 - $65,000

Minimum Requirements:

A bachelor's degree in Bioinformatics, Biology, or a related field is required, along with at least one year of experience in running full pipelines for RNA sequencing (RNA-seq) or single-cell data analysis. The candidate should have experience in developing or maintaining bioinformatics workflows within a high-performance computing environment, such as HiPerGator. Collaboration with wet lab teams or core facilities is essential, as is the ability to present analysis results to customers or stakeholders. Additionally, the role involves managing large sequencing datasets and delivering results in structured formats. This position requires full-time, on-site work at the Main Campus in Gainesville, Florida.

Preferred Qualifications:

Experience and understanding working with the following:

  • NGS & Analysis: RNA-Seq, single-cell RNA-seq, ATAC-Seq, ChIP-Seq, genome assembly, variant calling, spatial transcriptomics
  • Tools & Libraries: DESeq2, Seurat, Cell Ranger, STAR, HISAT2, GATK, FastQC, samtools, bcftools
  • Programming & Scripting: Python, R, Bash, pandas, NumPy, ggplot2, Jupyter
  • Workflow & HPC: Nextflow, Snakemake, nf-core, SLURM, Linux, HPC, Docker, Singularity
  • Data Science: Biostatistics, PCA, clustering, UMAP, machine learning, data normalization
  • Delivery: report automation, R Markdown, GitHub, data delivery pipelines, scientific presentations
